During the missions in Marvel Ultimate Alliance, the superheroes have the opportunity to perform optional good deeds, and must choose between saving Jean Grey or Nightcrawler in Mephisto's Realm. After the ending in Act 5, Uatu shows the superheroes a glimpse of the future that their actions -- or inaction -- have set in motion. But even these are not set in stone, as he says their future choices can still affect the outcome.

Marvel Ultimate Alliance - Act 5

In this final Act of the story in Marvel Ultimate Alliance, the heroes return to Earth and confront Doctor Doom, who apparently declines to use his godlike powers to smite them and instead lets them wander about admiring the changes he has wrought.
The superheroes fight their way past Doctor Doom's minions, and in the confrontation with Doom manage to touch him with the device devised by Uatu the Watcher. In doing so, they strip him of enough godly power so that the Asgard god Odin can destroy him with a bolt of lightning.

Marvel Ultimate Alliance - Act 4

In Act 4, we discover that Uatu The Watcher has intervened and rescued the heroes from Doctor Doom at the last possible moment. He informs them of a possible way to defeat Doctor Doom, but they will need two extra-terrestrial artifacts.
To obtain these items, the superheroes travel to the Shi'ar Empire and thwart a coup against the rightful Empress; and then to the Skrull Empire where they survive the hostile Skrull before stealing a piece of technology from the world-eating Galactus.
Act 4 ends in what is probably the most cinematic encounter in the game: Silver Surfer dodging the attacks of the colossal Galactus.

In Act 3, the heroes relocate their base of operations to Asgard where Loki has deposed Odin and imprisoned the other gods. After two key missions to liberate Asgard, the heroes continue in pursuit of Doctor Doom.
Doctor Doom's plans are finally revealed, but although the heroes defeat the last of the Masters of Evil, they are too late to stop Doctor Doom himself. Doom has stolen the power of Odin, and with his newfound godly power he easily defeats the heroes.
